Short answer: Fore Street Cafe Bar and Milk are the two with the strongest vegan and gluten-free reputations — Fore Street with a sea view from the window, Milk for bagels, açai bowls and homemade cakes.
"Gluten-free options" and "coeliac-safe" aren't always the same thing. If it's medical rather than a preference, say so when you order and ask about shared fryers and toasters — good kitchens welcome the question. Both places above have strong reputations here, but kitchens and staff change, so always check on the day.
